Cookie for you. The reason why is because in the Sniper tune you can tell the tune what gear you have. The Sniper software manipulates the VSS signal to allow for proper transmission shift scheduals.You don't need a speedcal either my tranny shifts fine with just a sniper tune with 4.30's.
There really is no base tune for a Mark in the SCT versions, they are all fairly custom.

You start with the PCM code, in my case a 57kB file for W3Z2 and add 'value files' from there.
For example, my SCT directory has this 23kB "value file" addon...
C:\Program Files\SCT\Advantage III\value files 2009\Ford-Linc-Merc\Mark VIII\4.6L 4V Mark8 410+ Axle NA.mvf
You can modify the base tune out of the box with value files for most every common modification such as different MAFs, injectors, etc... including all gear ratios from 2.73s to 4.88s.
And that's before you begin to really get 'custom' and end up with something like w3z2_42s_430s_Mark8.mtf at 126kB.
But, it all starts with the 'base tune' file.

The can tune that SCT is not really a can tune because its based on a Mark with a 3800 stall, 4.30 gears and nitrous. Thats why for us with SCT tunes we have had to build them ourselves off the cars stock tune or had to pay to have someone to make them.
I have stared for many hours at the SCT Pro software comparing their "can" Cobra tune to a Marks and can see the whole fuel map is drasticaly different between the two. They should be kinda close all things being considered (except trans for obvious reasons) but you can see in the files that the "can" Mark tune is for an engine moving MUCH more air and with a larger the 24lb fuel system.
Now for an OBD1 system this may be completly different as I have not looked into the earlier setups at all. Since we are discussing an OBD2 system I didnt see any reason to discuss earlier setups.
Yes they do. And?96-01 Cobras have 24lb injectors and the same 80mm mass air meter.
