hell yea. do it. i did, and i love the very subtle growl at WOT. it wont hurt a thing. you can always throw in an undrilled airbox anytime. while you are at it, remove the batwing air resonator too. it makes getting at your air compressor easier.
 
Pointless mod. If you do it just because you think it sounds cool you should buy one of those tornado things for it and put a park bench wing on the back ;)
 
Common sense. Holes in the top of the air box along with a hot engine compartment means hot air will be drawn into the holes. That's why air is drawn from under your passenger side headlight.
 
but wouldn't the holes be drilled in the front part of the airbox to suck in air from behind the headlight and not from the engine bay?

That would be a question for the one with the drill but I could imagine going down the HWY at 60 to 75 mph while it's storming and pouring rain. I don't think I'd want my air box sucking in water too. Maybe it works for some but I don't understand the logic behind it if it's just to get some kind of sound doing WOT's.
