This is all that you need to do, no scan tools required.
1. Press and hold the window control switch in the UP position at the second detent until the window glass stalls into the glass top run. Once the top run is reached, hold the window control switch in the UP position at the second detent for an additional 2 seconds.
2. Test for correct window operation by performing the one-touch down and the one-touch up features.
I am still unclear about what you have replaced and what you haven't. To me, the motor is just the electric motor in a metal can with a worm gear sticking out and an electrical connector. Also to me, the part with the mechanical cables (like bicycle brake cables) is the main part of the regulator. Did you replace this part? If not, then it may well be your problem. It is often damaged when the window pops loose, because the cables try to wind on the reel without the proper tension. When they do, the cables and the reel get all scratched up and don't work so well anymore.
