Hi I just bought a lincoln ls 2000 3.9.

I was servicing it for unfunctionnal tail lights and played in the hood fuse box without disconnecting the battery.

I disconnected the pcm diode and all the fuses(not relays) to check them out. Could this be my problem and how bad am i in?

(i do not have the owners manual, found it on internet today to identify fuses, i now know i should have disconnected battery)

The car used to run fine (exept stop and backup lights) and now it will crank but wont start...

any help would be appreciated:(

well if it's cranking then i don't see how it would be a fuse problem. i could be wrong though.
but this happened to me awhile back and it turned out to be the ignition and then the engine got completely fried so i just had to get a brand new engine in there. i don't think that's your problem though. well, i hope not at least.
maybe someone more knowledgeable can chime in.
but more times than not i've always found if it's cranking but not starting there's just a problem with your ignition. Not specific to LS's, but just any car.

He's Canadian! Someone will chime in to help you, Don't know what you could have done to cause the car not start if all you were doing was servicing the tail lights but then again it's an LS so yeah

Did you jack the car up at all? There is a fuel pump reset switch on the 2001 under the dash above the brake petal. Its supposed to turn off your fuel pump due to any type of accident or "jolt". If I jack up one side of the car and let it down too quickly I have to reset the fuel pump or the car wont start. Try that.. couldn't hurt right?

it's either fuel, air or spark....

Check the fuel pressure at the schrader valve - mid-point on the driver's side fuel-rail. If you do not have ~30PSI then fuel could be the issue. the cutoff switch in the driver's side footwell, clogged fuel filter, REM, or even a bad fuel pump. Do you hear the pump prime for a couple of seconds when you turn the key to 'on'?

If you are getting fuel - then check for spark, with a spark tester. could be a fuse for the coils.

If fuel and spark are good - then you may have a massive vacuum leak, or a IAC that is either totally sealed ot totally open. You should be pulling 18hg -22hg of vacuum at idle - but you have to getting running before that measurement.
