02 Lincoln Ls Electrical Issues!!!!!

ok, so i am at my wits end, i dont know what to do. All within the past 3 months or so, my coils needed to be replaced, both cats are gone, heated seats went. And the biggest problem which nobody can figure out, my CHECK BATTERY LIGHT came on, so i changed my battery & alternator at the same time. Also my drivers window would go up and not down, so i had the whole panel on the drivers side door replaced along with a regulator (drivers side window). This morning, after a day of having everything replaced, my car wont start!! Back in the shop untill at least monday. ANY SUGGESTIONS? SIMILAR PROBLEMS? please help, oh forgot to add, when i went to start the car, the alarm went off by itself and all the windows went down and couldnt get them back up. What could the problem be? have i replaced the right things?
 
Wow, I thought I had electrical problems :P (damaged wiring to the FEM).
Might have to check out the various computers in the LS? (FEM, REM, etc.)
 
whats an FEM? is it really bad to replace? expensive? at this point i dont know weather that car is worth keeping, almost haas 100,000 miles..
 
The Front Electronics Module (REM = Rear Electronics Module). If I remember correctly, there's 5 of these modules in the LS and they are pricey to replace from the dealer but a lot cheaper at yards (you do have to have them programmed by a dealer though).

Heck, my LS has 160k when I bought it and I've put quite a bit into fixing it up.
 
the alarm going off when you try to start it is a common problem that occurs whenever the battery was disconnected and you try to start it without first unlocking the car with the key fob (it's part of the anti-theft).

This also then occurs when your battery is soooo dead that the PCM lost power (just like you disconnected it).

Do you know that the alternator is charging the battery? could be a simply connection issue.
 
WhoBeDaPlaya, what was your car doing when you had the bad wiring to the FEM? I think I have a frayed wire somewhere in my ls connected to this module which I have replaced from a yard, but didn't know needed to be programmed!?

my spolier lights are all knight rider looking, power steering pump wont kick on and the mileage is just a bunch of dashes, you had similar?
