You will need a Cobra R hood for sure. You will need to get your car dyno tuned, I think you can still use your stock PCM, can't use the Cobra one since it won't know how to run your 4R70W. Make sure you have all your suspension figured out to be able to handle the torque of the 03 motor. New driveshaft, rear end, etc.

Questionable info. The '03 Cobra motor happens to have a blower sitting on top of it and IS a COP. IF you can make it fit a Gen 1 by cutting a little bit off the back of the hood like you said, well, you'd be the 1st in the universe to do it.

Ya know. I think I'm crazy enough to mold a piece of lexan to replace the stock Gen 2 hood. Heck, I could use the old hood to make the vacuum form to pull it off.
Have to check the temp tolerances of the Lexan with my buddy that owns a plastic fab shop. That is just soooo killer to have a clear hood. It would be like the GT and all the Ferrari rear-engines with the pheasant-under-glass look.

Ummm, you dont necessarily need a new hood, you do not need a new drive shaft, you do not need a re-program (not to get it running, but a chip eventually will be a good idea).
What year Mark do you have?
What you will need is all your stock wiring.
You will need a Gen II intake tube and a conical filter setup, but a stock Gen II air filter box will work - its just a little restrictive.
You will need a new throttle cable and maybe a cruise cable, but it can be re-routed to fit.
On the subject of the hood you can go with a low-profile intake. I have a 2001 Cobra intake. I could have either shimmed the the k-member to sit lower, notched the hood or done both. On the Gen 1 the hood is that fiberglass-like substance (forget the name) so you can cut away the under-layer to give you that extra quarter inch you would need. I dont know how high the 03 intake sets, if it is substantial then a cowl hood would be needed.
You can covert to COPS. If you dont, you will need new valve covers. I suggest the COP swap to save some headaches.
