Water in spare tire well

Found a bit of water in my spare tire well. Not too much, but an issue nonetheless. Shop-vac'ed the water out. Now as to how it got in there in the first place. Any suggestions?

Sure, I'll offer some. Check the weatherstripping around the trunk. Also sometimes garbage, leaves, etc. sit in the drain lines on the trunk which blocks the path of the water draining, and then it will drain into your trunk. Did you leave any water bottles in the trunk or other liquid? Sometimes they will burst, or leak.
 
Check the battery as well. The factory installed a vented battery with a tube that drains outside the vehicle but not everyone will replace a failed battery with the correct one.

They run almost all the way to the back of the trunk. One or both can get disconnected.

Maybe. I can tell you by unfortunate experience that if the battery case cracks (OEM battery), the acid will drip out though a hole or two that is directly under the battery. (Hey, what's that stain in the garage under the back right of your car?)

with my sunroof was leaking there was a bunch or water in the trunk. Both hoses were loose up by the drain pan. Drain lines were also clogged had to blow them out with air.
 
I had a similar issue way back when I first got the LS. I Had a substantial amount of water in the trunk, enough where I needed a shop vac to get it all out. I thought after that initial drain it surely wouldn't fill so quickly. Unfortunately it did and I decided to look up some info on the forum. I believe the two things that helped solve my problem the most were tightening my very loose brake light housing (which I assume let water in-between the gasket and backing) and pulling the drain plugs at the bottom. haven't had a problem since.
 
The weird thing is that the carpet was completely dry. I checked and the drain hoses for the moonroof are attached and clog-free, thought I haven't checked the 'exits' where those hoses are attached. The battery vent is attached properly. Is it safe to leave the drain plugs out or should they be left in?
 
Once you find the leak and dry the trunk, put them back in. Otherwise dirt and moisture will get in and settle, and we all know what happens to metal after that.
 
I just drilled a 1/4 inch hole in lowest spot of spare tire well. Any water that gets in there just drains out.
