question about install

i have a 2006 lincoln ls elite with the thx navigation installed. i am going to install a Pioneer AVH-P3300BT in place of the stock unit. the rear deck 6x9 "subs" are blown. so when i install this unit can i bypass the factory amp and not have those speakers hooked up? which wires to i hook up on the scosche fdk11b? cause i will be installing a jl audio 12 w7 sub and wont need the 2 6x9s hooked up.
 
there is a second harness needed for the subs that have RCA connectors on them, just leave this harness disconnected to have the factory subs not work.


EDIT: just saw that this is a THX system, not 100% if the harness is the same or not
 
ok so i dont need to hook up that second harness that comes with the scosche fdk11b? and i just hook up the main harness and should have sound from the other speakers in the doors? cause with having the jl sub i wont need those 6x9s.

All the door speakers are powered by a four-channel factory amp in the trunk. The normal harnesses that you get for the LS don't support the LS with factory nav. The connectors themselves are the same, but the pinouts are mostly different.
You'll have to use the line outs from your headunit to feed the factory amp, or you will be doing a lot of rewiring all over the car.
 
there has been a few, there is one really good one some where in here that has it all laid out with pictures and and pretty much the exact same situation, where andrizzle got his factory THX system to work with a avic, shouldnt be too hard to find with a search!
