PCM lost communication

Hi I have a 2004 lincoln ls 3.0l v6 that im working on and the battery was dead so I put a jump box on it to get it started to pull in the shop but it only cranks antitheft is active throwing code 16.I have already checked fuses for the pcm all fuse are good. I even went as far as back probing the pcm all powers and grounds check out what could be causing my communication problem. Can't use a ob2 scanner no communication there either need help
