I took my door apart and everything functions fine as far as the motor and regulator. Below is some pictures of the clip that holds the window to the regulator and keeps the window in place. The rear door uses more of an elevator mechanism vs. the front door which uses a sissor pulley deal. The window has a little hole that mates with that clip but there seems to be a plug or something missing. If i stick my finger thru the clip and the window it works fine. So....is there a seperate peice that goes in there? I made a clay mold and it seems to be a perfect 1/2 inch. I check the parts catalog and it shows the hole in the window but nothing about a plug. Surely someone has taken apart their rear door here.

I just got back from the dealer. Apparently their computer diagram is more detailed than the online catalog. The part number is XW4Z54234A44AA and its called a spacer but its a little plastic peg that goes in the hole. So if you have a 2nd Gen LS and a rear window moves freely by hand, chances are its this part. I dont know how it came out or where it went but atleast my window is fixed for $4.

Good work man. A $4 part is a lot easier to live with than the $100+ quoted for the regulators.
It is strange that the peg would come out though. O well at least you got it fixed.
