Well my tranny is making funny noises. It seems to be winding, the fluid was changed about 2 weeks ago with synthetic ATF. When the car is running, you can here a winding, when I put the clutch in it goes away. Is it the input bearing or the throwout bearing, and do you guys know any of the part numbers.
 
The throwout bearing, if this is set-up like the Fox 5.0s, would make a rattling sound at idle and go away when the clutch is depressed.
 
How loud is it?

Mine has made noise in neutral since I got it (36,000a miles) it now has 99,000 and is no louder.

I still think it is the input bearing. Mine makes noise until the clutch is fully depressed (it will continue to make noise for a second or two if the clutch is quickly depressed). I think if it were the throw-out bearing the noise would stop once the clutch were partially depressed. Unless the noise is getting worse or very loud I would ignore it. Just keep changing the fluid every 60,000 miles and hope for the best.
