Where to begin?

Background information, about a month ago, when accelerating, my check engine light began to flash, 5 minutes later, it shut off. After research, I thought that either my COP, plugs or something to do with the fuel was the problem. The stuttering continued until one day the Check Engine light came on and stayed. I went to AutoZone and had the code read, it said random misfire, misfire cylinder 3. I then took it to a shop and had 8 boots and 8 plugs replaced along with a new fuel filter.

Sputter continued, the mechanic thought it was the transmission, took it to Certified Transmission and it check out good, nothing wrong.

Took it to another mechanic to have tests ran; found that 2 coils were bad and replaced coils 3 and 4 along with replacing the spark plugs.

After all of that, my vehicle still stutters around 40- 70 MPH and only when I slightly accelerate. I do not have loss of power when I step on it.

I am at a loss of words here, I have no idea what it could be, since all of the engine work, no check engine light has come on and when I floor my car, it seems normal, appropriate power and no stuttering, just only when I barley accelerate.

Any ideas?

Clearly you have not searched this site at all. Your remaining symptom is the classic symptom of marginal COPs.

Replace all of the remaining COPs. The only way to find marginal COPs is to do a stress test. That would be more expensive than just replacing the remaining six COPs.

^+1 You need to replace the remaining COP's...yourself, there is a good chance they are failing to a failed VCG which is soaking your COP (boots) in oil. These will also need to be replaced if you dont want to continue throwing new COP's in every 6 months.

All of the boots were changed out, all 8. The seals were ok as there was NO oil in any boots. I did that research too and that was the one of the main reasons for the tune up to see if the valve cover was leaking oil into the boots.

the boots arent what fails, It the actual COP, New boots or not, the remaining COP's should probably be changed... you will not get a CEL until they are really bad (barely running bad)...

I said COPs (Coil + boot), not boots.
The coils fail internally due to breakdown of the epoxy.

I well poop, I just had 2 replaced for around $250. Definitly do not have the money to do the other 6 and just getting to the COP are a bitch and I dont have the tools to do it. Would you say that from the sounds of it, the coils are the main problem?

Very likely.
The COPs are a little over $50 each, and you can change all of them in a few hours (at worst). The only tools needed are some small metric wrenches and some dielectric grease.
