Car Audio Ubgrade Questions!! Adding 4ch amp

Ok, so I have a 2000 Lincoln LS (V6 5sp manual :D ) which has a stock HU and 4 speakers (one per door). I've decided to replace the speakers with the Alpine S-type speakers and adding a 4ch Amp, as well as adding some subs and a mono amp to power those up. My problem is: Since I do not want to replace the stock HU (6cd changer in the glove comp. and a stearing wheel controlls), at first I though of running wires from HU (as signal wires) back to the trunk (to the amp(s) ) and then run new wires to each speaker direcly from the amp. Then I thought of just running wires from the HU to the AMP(s) and back to where the HU is and connecting them to the harness and using the original wiring to get signal back to the speakers. (I think it would save me a lot of time). Which way would be better...and how big of the difference would it make (I assume rewiring everything would be better... just not sure how noticable). Also, should I run speaker wires from the HU to the amp ??? or convert them as close to the HU into the RCA cables and run those??? Not sure which would provide more shielding and pick up less noize... Also, do you guys think that taping back into the speaker wires behind the HU will work???
Here is some additional info about my car and system:
Lincoln LS 2000, V6 w/ 4 speakers (one per door), no speakers in the rear deck. The HU has a tape-deck player and a 6cd changer in the glove compartment.
There is no factory amp in the car (that I could find in the trunk but if someone can give me an exact location I will check again), the speakers that I getting will be running at 40rms (250peak) so not very high power, and there is no RCA outputs in my HU and the amps have both high and low signa imputs:

Alpine MRP-F240 40w x 4 car amplifier
Alpine SPS-57C2 5"x7" 2-way 250w car speakers
Boss Audio GT1000M 850w
2x 10" JLs for the custom closed box.

From one of the other post I got the colors of the wires:

The large 20-pin connector:
Position 5 and 6 = right rear (- white and + gray)
Position 12 and 13 = left rear (- whit/violet and + gray/white)
Position 7 and 8 = right front (- white/red and + gray/red)
Position 14 and 15 = left front (- white/black and + gray/black)

Constant power = position 9 (orange.black)
Switched hot in start = position 3 (gray/orange)
Switched hot in run or ACC = position 10 (yellow/green)
Ground = position 16 (black/green)
---
Am I correct to use the:
Switched hot in run or ACC = position 10 (yellow/green)
as my remote to the amp??? I want the amp to turn on whenever the radio is on... so even when the engine is shot off but the door remain locked the radio is on (as well as the amp should stay on).

I was looking at upgrading my system as well, but with my THX/Nav system I didn't want a new head unit. I was thinking about getting Rockfords 3sixty.1 and running my amps off of that. From what I here it put 7V out to the amps which is unheard of on most HU. In this case I think it would make your install alot easier and it would bypass the factory EQ and give you a fresh start to produce better sound. JL cleansweep also is very similar.
 
Audio Help

I know its more complicated with the Nav/THX... I dont want to spend $300 on the JL cleansweep... I hope that I can just get the signal directly from the HU and still have somewhat good sound coming out of the new speakers... (hopfully noticably better than the stock). :) Let me know if there is any other suggestions!!! :)
 
i had the same idea. using my blaupunkt 4 channel amp. ran the rcas to the dash where i have a line-out converter hidden above the glovebox. now all i have to do is connect the speakers to the oe wiring. this has been done for about 3 months...just havent finished it up so the amp powers the speakers. some day.....cause im gonna blow the speakers soon i'm sure.
