so after putting a new TPS on I finally reset the computer properly and had the codes cleared at Advanced Auto (the CEL should be on because the EGR disconnected) Down shifts are a little off, and it idles a little higher in park and neutral.

Then thats normal operation. It will come on for a few seconds at start up as a self check.

The condition your describing about your CEL not coming on other then at start up would indicate the vehicle isn't detecting an issue. But the concern is that its not coming on when you think it should be?

Yes, I have no EGR so it should be coming on

Yea. So how many miles have you put on it since it was cleared? Also, how many key cycles (how many times has the car been off/on)?

Hmm, with those miles it should have popped back up by now....

Yea, I'm at a loss now too.

...better question, why have you unplugged the EGR just to make it throw a code?

I put a Cobra intake on a...I was wrong saying the CEL comes on when I started the car. It flickered a couple of times then turned off immediately. If I turn the key to the run position without starting it the CEL will be on.

Hmm, that's still normal as far as it working. If you turn it to on, that Check Engine light will stay on. When you start it, it will go off, unless there is a current issue. So, the light itself isn't the issue. Maybe something electrical as far as the OBD system is concerned. I'm pretty much at a loss.
