Not going to lie but I'm stumped....

I have a 00 LS 3.9 that will not start...ie the motor turns over but will not fire up....I identified that the fuel pump was getting power but the pump was not turning on....So I went to my "good" ls that runs fine, swap pumps, now the pump of course turns on and i'm getting proper fuel pressure but the damn thing will not start...

the funny thing is I decided to buy a new pump and put it in my good ls and guess what....now its doing the exact same thing as my bad LS...WTF

BTW...I exchanged pumps with part store for my good ls and same thing...

One thing I noticed on both cars now, after disconnecting battery during pump removal, is that the security light does not steadily blink when key is off etc...

I did have a locksmith come out and he said the keys/security system is ok on both because the light does not rapidly flash when trying to start both the cars...

air, fuel, spark, and compression are what you need to have a running engine.

if the car is cranking, then it is not the PATS (security system)

if you have fuel pressure at the rail, I'd make sure that the injectors are getting the signal to fire next.

The car I started working on I really don't care about...the funny problem is that my good running ls now is doing the same thing after putting in two new pumps and I'm getting pressure at the rail....I swapped in the old pump and same problem...

Are you getting correct pressure?
Try some starter fluid sprayed into the intake to see if you have spark.

yes...im getting correct pressure, spark, etc.....I don't understand though how just putting back the "good" fuel pump in my perfectly fine running LS now it doesn't start and is now exhibiting the same problems as my "bad" LS....

Swap batteries. Dumb, I know, but a low/marginal battery kept my car from starting. It would just crank. Does your fan come on full blast when you turn the ignition on?
