So after all that the LS and I have been through with failure to start once cold, it apparently comes down to a part, the TPS, and 468 more of my hard earned dollars. So now, I have a new fuel pump, fuel pressure sensor, fuel filter and finally a TPS. Now according to them, if this is not it, I will need a throttle body which will cause me and 680 more of my dollars to part ways. I love this car.
 
I think you have identified the wrong villain in this. It's not your LS, it's the "mechanics" that are throwing parts at it. (No, I don't have a solution for you, but I'm not there and I'm not billing you.)
 
Sometimes it's worth it to pay the dealer the $125-$150 diagnostic fee, even if you don't play on using them to make the repairs.
 
I would be more apt to look at things like the IAC if yours has it, not sure year or motor you have. Or since it's cold maybe the intake air temp sensor. It may be throwing the wrong data and the motor is flooding. I don't see how the throttle body it self at least on a first gen could cause a no start but only when cold. Maybe second because it's drive by wire and I am not sure of the electronics involved.

Joe correct me if I am wrong, but I believe the temp sensor has something to do with fuel trims.
 
I thought air temp sensor too, however they clear all codes and it starts like a new car so they thought PCM. BTW it IS at a reputable Ford Lincoln dealership
 
WTF - they shouldn't be making you pay for things that aren't fixing the problem... Last time I went to the dealer for a fix I took Joe's advice and had them agree on a maximum out of pocket expense for fixing the problem they diagnosed. I ended up not getting the service but still....
 
More than I have room for. I went as they wanted me to pick it up yesterday. I gave them 569 bucks and drove it one mile. Now when I took it to them, I drove it like I always do between 80 and just over 100, yeah I know I am a cop yada, anyway, I get it back and it is running like a poppin johnny. It never idled rough and this was so rough you didn't have to hear it, you could see the car bouncing. "Oh that is just until you run it down the road". So I get in and there are brake light warnings and **** all over, and of course once I leave that too will be fixed. After the ETC Failsafe mode kicked in what the pros call limp mode, smoking like it had no rings, and making all of 30 miles an hour, I pulled over and called a wrecker. Now they have decided that a PCM will fix the mess for just under 1000 more of my dollars.
 
Well past the time for the negotiation of "I'll pay what you are asking now, but that's it. If this doesn't fix it, then whatever it takes to fix it is at your [dealership] expense, not mine." If they aren't willing to go for that, then it means they already know that what they are about to do probably won't fix it.
 
This may sound impossible depending on where you live - but what about taking the car to a different dealership?
 
Yeah, this is the only way to get the dealership to put an actual tech on it and not a glorified parts swapper with a diagnostic flow chart. Dealer kept swearing I needed tires to fix a vibration so I told them sure, I'll buy any tire they want to sell me, but if the vibration is still there they can refund me the tires and put the old ones back on. They decided I didn't need tires.
