01 Lincoln Ls V6

HI. I have a 01 Lincoln Ls and it is running like crap. It sputters a lot, its hard to pick up speed, it hesitates when accelerating and it has a rough idle. I've changed all 6 coils, ngk sparkplugs, replaced egr valve, cleaned the tubing, and replaced the map sensor. The car has been sitting for about 2 weeks.

Yesterday I took the battery to get charged at autozone and I noticed that when i installed it after the charge, it ran great. Then after a couple hours, it started running like crap again. Then it came to me that everytime I get the battery charged(this wasn't the first time) it runs good for a minute. Autozone says that the battery is good. Could it be the alternator or charging system? Could this be the reason that my LS is running like this?
Your help is greatly appreciated.
 
Replace the battery. Weird things happen when the battery is dying/has bad cells. Besides, an 11 year old battery?
 
X2. A battery has to be deep load tested to make sure it's good and the test takes anywhere from 15 minutes to an hour (been about 10 years since I had to get one tested). If they are just slapping a tester across it for a few seconds, that's not a valid test. I've never known an Auto Zone to properly test a battery but surprisingly enough, Wal-Mart will.
 
Bought new battery

Ok I bought a battery today from autozone for like $130. It's been driving good so far but I really just took it on the freeway and Thts it. The check engine light is off for right now but it'll be back on soon because I got my catalytic converters gutted and it's throwing codes at my o2 sensors. So far so good
