The transmission is ok as long as the fluid has been replaced. In 2000 it was not synthetic. After 2003 I think mercon 5 became synthetic. Check the condition of the fluid and a fluid change is probably recommended. When I get a new vehicle (used) I change all the fluids out. Do not forget...

Check the relay. This happened on my gen1 and it was the relay. It is cheap, when I bought mine it was $7. Standard ford part so the dealer should have it. Relay 14, I think, pcm power.

Probably to set the base idle. You will have to get the shop manual or google it and see. Usually you would clamp the hose for the idle valve closed and then adjust to the proper rpms. A guess would be somewhere around 600 rpms. Probably similar to this...

I've been under the car. There are two ends to the linkage, one by the shifter and one on top of the trans. Which end are we talking about. The one on top of the trans is not that easy to see as the trans is in the way.
