Finally! But... New PCM finally arrived and I got my car back yesterday. Appears to have fixed the hard shift issue! Car seems to accelerate smoother as well. Now I just have to get the damage to my bumper fixed *sigh* (dealer is paying for the fix):

So the transmission shop thinks it is the PCM. It's on order estimated to arrive on Monday.

Good info, been doing some research at work and finding stuff about the throttle body. I just replaced the COPS and plugs three weeks ago based on your and others suggestions so I will now pursue getting the throttle body fixed. Thanks! Off to call the Ford dealer.

More info Additional note, when my car is slowing down from 40 to a rolling stop, my RPMs are moving all round. It'll go from 1500 RPM to 500 RPM and everywhere in between in seemingly random fashion. I'll try to get a video of it and post it.

Updates This weekend I finally got around to changing my fuel filter and a broken sway bar link. Unfortunately, the fuel filter didn't resolve the issue of the car stuttering between 40-50Mph, more noticable when decelerating. I won't know for a couple of days yet, but I imagine my check...

Zip Ties I used 4 zip ties for mine. Worked very well. I of course cut the tail off of the zip ties so you can't even tell.

Well did the above test for torque shutter and it didn't shudder when revving the engine up to two thousand rpm while in drive and foot on the brakes.

I think that is what is going on. From ehow: Does this method from ehow seem like a good way to test it?

The shop said they couldn't find anything wrong with the transmission. I haven't gotten a second opinion yet though.
