I've been out on the east coast working for the last six months and had the LS in storage. Got back Monday night and went to go pick her up. First thing is that the battery is dead? I left it with the battery connected because the car has been started and run for a few minutes every couple of weeks since I left. Get her jumped, start her up and the check engine, ABS, service parking brake and Check AdvanceTrak messages all pop up and she's missing like the coils are bad again. Shut her down, pull out the SCT and reload my tune, fire her back up and everything seems fine. Pull out and start down the road and she's running and shifting funny. After about 20 minutes of driving the car settles down and starts to act normal until I decide to jump on her a little bit. As soon as I do the ABS, parking brake and Check AdvanceTrak messages pop up. The brakes feel and seem fine. Shut her down, start her back up and the messages clear. Drive her last night, babying her in the rain and out of nowhere it does it again and hasn't cleared. Any suggestions on where to look as to what is causing the issues?
 
Maybe try checking your wheel speed sensors. When they get dirty or go bad they generally cause a lot more than just the check engine light to go off. It is pretty common for then to not act up until you actually get on the gas pretty hard aswell.

For the future, you should run it for at least 30 minutes at a time. Running it for a few minutes each time is not enough to recharge the battery just from starting it, and adds contamination to the engine oil.

Most of your complaints (apart from engine miss) easily result from a bad battery. If it is more than a couple of years old, or it sat in a dead state for long, the battery is toast. Take the battery to an auto store for a load test. If it fails replace it. Use the correct battery (from the Lincoln dealer) unless you don't mind the danger of an explosion in the cabin.

I would resolve the battery issue before trying to troubleshoot any other problems, including the engine miss.

The Lincoln LS electronics are sensitive to low voltage and can do some strange things. The transmission is adaptive, with loss of electricity it reset and needs time to learn your driving habits, can seem ruff at first.

Get a good charge or a new battery, reset the CEL and go from there.
 
Been working on cars and race teams for over 20 years now so I'm very aware of the proper way to store and maintain a car. Car was always started and run for at least a half hour and moved a bit every couple of weeks while in storage. Think the issue with battery was that one of the interior lights may have been left on. The battery is fine. Very aware of how voltage sensitive the LS is. I've checked all of this already. The car is not missing anymore and is running strong...the issue is with the ABS, Service Parking Brakes and Check AdvanceTrak warnings. Haven't had time to look at the wheel sensors yet but they may need to be cleaned or replaced. Any input regarding the brake issues would be greatly appreciated. The brakes themselves seem to be working perfectly?
 
if a battery is drained dead, then damage has been done to it, as mentioned before, all of the problems except the engine misses (which are not happening anymore) are symptoms of a bad or weak battery, did you actually have the battery tested or are toy just writing that one off as not possible? if you want to start throwing parts at it, by all means, go ahead

yeah taunton, it was alot of cash, biggest seize ive heard about, few big drug bust over here too, 2 week ago they confiscated 149 pounds of weed lol

Okay, you originally said a few minutes, so I assumed you meant a few minutes, not thirty minutes. I don't know how I was supposed to have guessed any differently here.
The light left on theory is false. All of the lights (yes, all of them) are protected by the battery saver circuit and will be cut off after 30 minutes at the most.
The remaining symptoms are all common symptoms of a bad battery. The only one that you are missing is the dash gauges going all the way up and then back down.
Have you tested the battery? Three measurements are key. 1. Voltage with the car off. 2. Voltage while starting. 3. Voltage while the engine is running.

Have you set the parking brake a few times? AFAIK, the service message won't clear until you have set and released the parking brake a few times.
