UGH! Trans problems

Alright so I finally finished my 04 trans and tc swap into my mark, I changed output shaft and ring gear. Wired it all up using the 04 hard internal harness, 93 tcc, 95 mlps, 04 shift selenoids. Repinned the harness did everything right.... All i get is 2nd gear when I put it in Drive. If i manually put it in 1st or 2nd I still only get 2nd. Its as if its in "limp in mode" if Ford even has such a thing.

Then tonight when I was sweeping the garage I saw somethink on the floor... It was a little transister. Just like the one in the internal plastic harness I am not sure if it is it or not but if it is, would it cause this issue... I am so fed up right now...
 
Lets start simple. I know more about engine swaps than trans swaps, but I also know a very mis-aligned MLPS can cause issues. How is reverse? I dont think the MLPS could cause this, but sometimes its the simple things, and the MLPS has to be aligned just right.
 
MLPS is correct i have the tool... it gets reverse neutral, park, drive, reverse all perfect.

this is the second time you have tried a swap like this and only got 2nd gear, right? or am i thinking of someone else?

also,take it out for a drive and as your going ,move the shifter a little bit from 2 to D,like hold t with your hand and just try some of the "in between" gear selctions,when i first did this i had to adjust the shift cable to mlps bolt.i would select drive and sometimes get 3rd and sometimes get overdrive,then i started sliding the shifter as i drove and noticed it was a little off,

something still sounds weird,usually when there is a electronic issue with these trans,they only get 2nd gear,so recheck everything,(i know you probably did that like a hundred times already)
 
The first time was my friends car, his was a different issue but still not resolved.... Also tried the moving shifter deal around last night with nothin. Mine has to be electrical because according to my manual only 2nd gear doesnt need either shift selenoid engaged.

looks like a resistor,but i am not familiar with where it might have come from.
definately something wonky in the elctical department when you only have 2nd.

if i think of anything else i'll let you know.
