Windshield seal

Im about to go ahead and buy a new cowl and seal. Due to the fact I rigged the current one up with a crap tone of silicone and it looks like crap.
But question is when I get the new cowl and seal does the seal actually seal to the windshield or is it suppose to just kind of sit there? I put the silicone on there bc of water leaking on to the motor and into the coil wells. the foam seal was fine and holding up so it wasn't that.
 
Both of mine sit really tight against the windshield.
I had the windshield replaced on my 06 a couple of years back. When they returned it, there was a loud buzzing noise when going above 60 MPH. They told me it would stop in a day or two. It didn't. I took it back twice, and each time they did something, but didn't fix it. I then got to looking really closely at it. When they put the cowl back on, they missed on one of the places where it pushes in and locks. I corrected that and the buzz stopped. This is just a really long way to say that it fits really tightly against the windshield when installed correctly.

You are certain that both seals around the wiper shafts are good?

Yes I just replaced them both and had a buddy of my pour water from a milk jug on the windshield when I was looking at the motor. Those foam seals were fine, but there we a couple other spots along the cowl seal that leaked.
 
Water drains by design on the back of the engine block if I'm not mistaken. But not right on top of the coil covers.
