Where would you look next?

My girl recently purchased a lincon LS v8 with 108k and supposedly bad coils. Turns the dealer that did the diagnostic on the car was a collection of morons and the issue is not with the coil packs.

When we got the car it was idleing very poorly, throwing multiple codes related to misfires, coils and a code for the EGR solenoid. It was also making a pronounced knock from the right head area.

All of the problems went away after 2k rpms.

Since getting the car I have replaced 3 coils (cylinders 1,3 and 4), the EGR solenoid, all 8 plugs and the right secondary timing chain tensioner. I also re timed the right exhaust cam. When I re timed the cam I didn't use the ford/jag tool - I lifted the cam out and manually turned it until the flat spot on the exhaust cam matched the angle of the intake cam of the same head. I did use an angle gauge to match them up, not just by eye. I used a 3rd generation metal tensioner from ford. Aside from the broken plastic on the tensioner everything else in the head looks good, no excessive wear or gunk.

With all that done the car idles much better with the knocking noise much less pronounced. All is good past 2k rpms still. The car now has a miss at 1500 rpms when hot. The CEL is still on and does flash indicating a missfire. Last time I had the codes read it was a P0301 and a P0304 with no other codes.

As for other things I have checked the fuel pressure is a steady 33 to 34 psi at idle and through short revs though I haven's tried taping the gauge to the windshield and going for a drive though I assume that since the miss fires seem located in #1 and #4 only the fuel supply to the injectors is fine. I also changed the fuel filter.

I haven't run a compression or leak down test as of yet but the car doesn't exhibit and signs of bent valves or a blown head gasket.

I changed the oil, 6 quarts came out and aside from being black as sin it looked fine.

At this point I'm not sure where look next and I don't have the time or money to go through and replace parts until I fine the one that is bad.

Any ideas on where I should look next or what tests I should run?
 
Replace all of the remaining COPs (They are Coil-On-Plug, not coil packs.)

Check the connectors at fuel injectors 1 and 4, they are easy to damage.

Compression and leak down tests should have been done first.

Also, what year is your LS? They are different from year to year, with major differences between the 2000-2002 and the 2003-2006.

opps, nevermind, I didn't read the OP's question right. Upon reading thoroughly what the OP said I have to agree with chris that you should move the coils around to see if the misfire codes move. If they do then it's you coils or bad spark plugs(If have new ones be bad on me before). If they don't you can try moving fuel injectors around but those going bad is a rare occurrence but the connectors could have come loose.
 
believe it or not i had an injector go bad around 89k. You never know. Just go on ebay and buy the rest of the coils and change them all. I understand changing all the plugs, but for this car usually the plugs outlast the coils.

The car is an 01.

The coils on the effected cylinders are new as are all the plugs - Half of the problem was incorrect spark plugs. When we got it it had 7 NGK iridums with signs of being burnt out and randomly a single AC delco copper plug.

I'll check the connectors on the fuel injectors tomorrow.

I would have run a compression check but I keep balking at buying a tester. I think all the junk of the front of this engine has me scared to take the head off.

Do y'all really think that the other 5 coils could be causing the new coils to throw codes?
 
Stopped by harbor freight after work today and picked up a compression tester.

Got home, pulled the LS into the drive way popped the hood and started checking things while it was warming up for the compression check.

Ran a not lit torch around the engine looking for vacuum leaks - nothing.

Checked #4 injector - nothing.

Checked #1 injector - the clip was broken and the plug wasn't connected.

Turned car off, plugged injector back in, then started the car. Idled great. Drove it, drives great. Unhooked the battery for an hour then drove the car 20 miles. No Cel.

Thank you for the advice, who knows how long I would have dreped around before checking the injector plugs.
