Speakers Sound Cut Out

So I put a whole new system in my car when i first got it in 2010, sub, amp new in dash unit...anyways never really blasted it all that much, maybe every once in awhile on the radio and never had any problems. I recently got an ipod (yea i know way behind the times) and have been hooking it up to my system but everytime my volume gets remotely loud or there is bass in the song, the sound completely cuts out, like the bass will still come out of the subwoofer but no sound out of the speakers, then as soon as i turn the volume down the sound comes back as if nothing ever happened. I took it into drive-in auto sound and they said it was probably a factory safety measure on the speakers. I find that hard to believe because if i have it on the radio i can turn the volume all the way up without the sound ever cutting out.
-Has anybody ever heard of this happening?
-Anybody know a way to fix this without replacing all of the speakers?

The amp is cliping meaning that your over powering the speakers and stock amp..

i dont think the stock amp is hooked up anymore, when the audio place installed it, they disconnected the stock amp and the factory subs but i could be mistaken, would hooking the stock amp back up help out?
