I have a 2000 LS V8 With the Alpine Premium Sound but I am going to replace it now since I got my money all saved up and heres what I am going to do:
Eclipse Double DIN Nav OR Alpine D310 Touchscreen Head Unit
2 12" Alpine Type R Subs
Alpine MRD-M1005 Sub Amp
Alpine MRV-F345 4 Channel Amp
6.5" Alpine Type R Components for Front Doors
What should I do with the Rear Doors? I am thinking about just getting the Alpine 6.5" Type R Coaxials for the rear doors and leaving the rear decklid hollow so the air can enter from the subs, sort of like ports under the 6x9 Grills...What would you do for the rear speakers?

Buddy of mine has two Type-R 15" subs he is selling for 300$. Used of course but in great condition, and considering the price they were new, that's a pretty good deal. If you're interested le tme know. As for your questions.. I just take my ideas to the local shop where I know the owner and let them tell me whats good =P. Hope someone else can help you with advice.

Look at it this way: If you put 6X9's back there you will gain some SQ. If you leave a hole there it will act as a port from your trunk into the cabin of the car creatimg more bass... I have my system set up so there are no 6X9 because I don't see the point in it on my system. That is a question you are going to have to anwser yourself.

More SQ
-OR-
More bass
?

Well I dont think I am going to put any speakers in the decklid just so I can get the port effect...But I am wondering what I should put in the rear doors? And I think I want to stay 12" subs, I could get 15s but I like the tighter, faster, cleaner stufff...thanks though!!

I have 2 alpine type r's and an alpine amp, all brand new in box for $$$450 bucks, has a 1 yr warranty as well... let me know if your interested.. motts23x@yahoo.com

otherwise your setup sounds nice, I would go with a good pair of 3-way 6x9s for the rear lid, the eclipse hu, a descent choice on amps, not the best for the price, but they'll do. pdzcallday is right either sq or bass? That'll make the decision on the rears

I just didnt want to put anything in the decklid because with the seats up and being leather its going to be hard for air travel already...thats why I wanted to leave them in the rear doors...But didnt know if I should do that so I was asking from people with experience...

System set-up rule number 1 - Keep it simple and clean.

You are running a good set of mids and highs in those components. Let them do their job and fill the vehicle with those notes. Putting expensive rear speakers to duplicate many of the same frequencies (and probably not as well as dedicated components) will add nothing but volume. Adding even another set of speakers to the deck lid will just compond that. Leave them out. Run the gain on your amps so that the front is doing at least 70% of the sound (obvioulsy excluding bass).

Regards,

Thats why I think I might just do 6.5 Coaxials in the rear but didnt know if people were getting good results with 5x7/6x9
