Is the E specific to the transmission only?

I have a 2000 Lincoln LS green color. Just started it up this morning and had loss of all gears, it just refuses to move. I see an E on the dash with a CEL light. I've read that the E indicates a transmission failure/error. But anyway, my main question is the E specific to the tranny or could it be linked to anything in the engine?
 
Just the transmission. The exception is that the PCM runs both the engine and the transmission.

There's no real way to know that without pulling the codes.

Transmission issues will turn on the check engine light, but so will many other problems.
Loss of connection to the temperature sensor in the transmission will cause the fan to run at high speed, but then so will cooling system problems (which are common).

You might check to see if the connector on top of the transmission that goes to the solenoid assembly in the transmission is properly connected with the bolt that goes through its center tightened down. If the connector comes loose, you can get your exact symptoms (no operation from the transmission, fan on high, warning lights).
 
Got error codes for incorrect gear ratios on 4th and 5th, speed sensor unable to hold speed, and all my solenoids are shot (oddly enough). I do notice that the fan is triggered with the CEL. But to make things a little clearer, the E, CEL, and fan all trigger at the same time which is only about 10 or so seconds after the car is started
