Did you replace the plugs as well as the coils? What brand coils? What was the exact code? Is your compressor spinning when the A/C is on, is it stopping when the air turns warm?

The PCM will turn the AC off if it has a bad enough engine problem.
In addition to the questions above, where the spark plugs replaced too? What brand? Correctly gap'd? Are the valve covers leaking any oil into the plug wells?

the code that flashed was p0356 i replaced the coils with the ford brand and the plugs are ngk platinum and properly gapped. i dont see any oil leaking

I installed NGK Platinum plugs and new coils as well...needless to say that within 2 months the motor was badly misfiring again. Not sure why but OEM plugs work the best. Had to redo the job and the motor has been running fine since. And I have the same car 03 Lincoln ls V6. If the misfire is from under the intake manifold, then take the good coil packs and move them under the manifold. The second set of misfires fried another coil pack so I moved the iffy ones where they can be easily reached. But the Motorcraft spark plug issue is posted all over this site. Hope this helps.

NGK platinum are OEM. My 06 came from the factory with them.
