I hope you manage to fix it. I know how annoying it is. If you haven't pulled the plugs in the trunk floor, you might want to if you're still getting any water in there. The plugs are just under the carpet to the back of the trunk floor and they pop out with just a little effort.

I realize this topic is a few months old, but I thought I'd offer my own experience with the same problem. My trunk occasionally pools water when parked downhill, enough that I ended up removing the plastic plug in the base so it would run out rather than stagnate and rust the trunk floor...
