Could a cracked thermostat housing cause these codes

Those are three separate problems.
P1299 P1285 - Engine overheating, and apparently being ignored (bad idea). Yes, that's related to the cracked housing. You'll likely have to replace all the other plastic cooling system parts at the same time.
P0420 - Possibly your cat is done. Did you run awhile with misfires?
P0109 P0108 - Probably need a new EGR valve (gen II) or new DPFE (gen I). Need to use Motorcraft.
 
1 Not ignored, the day it overheated it hasn’t been driven since, I’ll replace the whole thing
2 Haven’t noticed any misfires
3 I have an 06 would that be gen1 and gen2 part
