alright last night i was coming home from crusing around and my moon roof started making noise, i thought the motor had gotten loose like last time but no, checked it out this morning and motor was fine........but, moonroof will not open up and go inside the roof, it just gets stuck :( , i take the motor out and move it back manually to the closed position, align the motor, move it between vent and closed, and it works fine, i try to open it up it gets stuck, then it just binds up when i try to close it back up, and when i try to put it in vent, the right side sticks out, the left side of the glass doesnt go back up............... ...........

this happend to mine and I found out that the plastic that holds the cables to the sliding mechanism snapped so one side would move and the other side would just push the cable out because the plastic could hold the cable in :(

You did align with the motor unbolted and hanging free and used the little clear plastic window to align the tabs on the gears...right?

I had a similiar problem, but mine was the long light metal bracket insert that screws to the inner sunroof slider door. if it comes lose like mine has it will get jamed and cause the sunroof to get stuck when trying to open it. if it opens than the metal insert fell behind in a good location in order to open roof.
Mine is still lose behind/between the sunroof glass and inner door slider door, it make noises over bump/potholes. I fixed it twice . now if it jams i'll force inner door forward in a sudden pull and will move the bracket forward,in order to open sunroof. till i fix it again

my roof is still not working right :( ........i cant see anything broken inside (from the little parts i can peek into), nothing sounds loose or anything, tried to time to motor many times now and no luck......... .......... im starting to think its the plastic Jibit mentioned, were is it at? can it be replaced?
also, service manual shows a ground cable going to the driver side screw on the moonroof motor, i cant find such cable
