Can some one please clarify if the stock subwoofers on the rear deck can remain functional with an after market radio. If so can some one also help to clarify the necessary wiring the is needed between the wiring harnesses. (ex. the three plugs on the back of the stock radio and which harness and which wires need to go where)

yes they will
gen 1 you will need a Metra 70-5519 ford 98 and up premium sound harness
gen 2 you will need a scosche FDK11B 03 and up audiophile harness
if you have an 03, take the radio out first, they switched the harness mid year

sorry i will soon, i had a gen 1 v6 with two kicker 15" l7's and more, but a woman ran a red light a wrecked her out. I recently got a gen 2 v8 and am working at getting everything back in.

i wanted 2 15's on my LS but i had a buddy that had one and we tested in my ride. i guess they didn't have enough power to them or the boxes weren't right, or something that i couldn't put my finger on but both of them kicking sounded pretty much the same as mine alone. i didn't know what was up with that but that deterred me from purchasing another one.

they definitly need a LOT of power to perform well. the box makes a huge difference also. is your box ported or sealed? fitting two of those big bastards in there is a PITA, the only way i could do it was to put them in a small sealed box and that wasn't easy, the sound quality however is a lot better than the ported box that i had in my mark, just not a loud.
